arc53-machine a1789d2ab4 Merge main (roles and access revamp) into connectors
Main's access model (team editors and viewers, edit_credentials, owner-only
OAuth servers, per-user tool preferences, resource sponsors) now applies to
connection-backed tools and sources. Our migrations are renumbered to
0040_connections and 0041_connection_account_name, after main's
0038_resource_access_settings and 0039_resource_sponsors.

Where the two sides met: MCP tools save and load their connections as the
tool owner, editors may add a key (a new connection on the owner's account)
but never rewrite an existing connection's secret, fixed values stay
owner-only, and a member's own connection is used in member mode.

arc53-machine 3572d968ec Read private repositories only with the user's own GitHub token
GITHUB_ACCESS_TOKEN belongs to the server, but any user could ingest any
repository it can see, private ones included. It is now used only for
public repositories; the loader checks the repository's visibility first
and asks for a GitHub connection otherwise.

The loader also takes a token from the connection a source syncs from.
Merging a connection's keys into a plain repository URL no longer fails
on json.loads, manual Sync now passes the source's connection, and a
token GitHub rejects pauses the connection's sources for reconnect.

Alex 79d418f32a feat(agents): make sources optional and drop the synthetic "Default" source
The sources list used to start with a fake "Default" entry that had no id
and, at run time, meant "no source, skip retrieval". The agent form
pre-selected it, snapped back to it when the last source was deselected,
and refused to publish without it, so a new agent always looked like it
had a knowledge base when it had none.

Backend
- /api/sources returns only ingested sources; no placeholder row.
- Publishing an agent no longer requires a source on create or update.
The legacy "default" value is still accepted and maps to NULL.

Frontend
- The agent source picker starts empty, can be cleared, and shows a hint
that a source-less agent answers from the model and its tools only.
- The picker groups sources into "Your sources" and "Shared with team"
when any team-shared source exists, shows "N sources selected" for a
multi-selection, and gets the same "Go to Sources" / "Upload new"
footer as the chat picker. A source uploaded from the form is selected
  when it lands.
- Source selection serialisation and the picker id live in one helper
shared with the chat picker; the four copies in the form are gone.
- The client no longer seeds a placeholder source in the store, and the
dead auto-select of a "default" document is removed.

Alex 574f96341e refactor: rename the application package to docsgpt
The backend import package is now docsgpt, the name it will carry on PyPI;
application was far too generic to install into anyone's site-packages.
git mv plus a mechanical rewrite of every import, dotted string and path
reference: 734 Python files, the compose files, Dockerfile, workflows, docs,
setup scripts, devcontainer, k8s manifests, vscode config, pytest and coverage
config, .gitignore. Behaviour is unchanged.

Kept for one release:
- A top-level application package whose meta-path finder resolves
application.x.y to the already-imported docsgpt.x.y object, so old imports
and entry points (celery -A application.app.celery,
uvicorn application.asgi:asgi_app) keep working with a FutureWarning.
- Celery registers every application.* task name as an alias of its
docsgpt.* task on start-up, so messages queued by the previous release still
run. The redbeat key prefix moves to redbeat:docsgpt:v2: so schedule entries
the previous release wrote are left unread instead of firing twice.

The backend image builds from the repository root (docker build -f
docsgpt/Dockerfile .) so it can ship the alias package; a root .dockerignore
allow-lists docsgpt/ and application/ and keeps caches, local data, .env
files, the sample index files and the Dockerfile out. Compose and the image
workflows point at the new context.

Alex 0c9e0313bd feat(wiki): convert existing source to wiki + human page edit endpoint
Unit 5 of F-Wiki (D20-D23). convert_source_to_wiki task reuses reingest's storage file-load + parser to materialize files->wiki_pages (one page/file), skips/reports non-text, re-embeds per page, and flips kind=wiki + exposure=agentic_tool only when pages were created. POST /wiki/convert (explicit, write-authz; blank source enables inline, fileful enqueues the task; rejects mid-ingest). PUT /wiki/page for human edits (write-authz, optimistic version -> 409, re-embed). PATCH /config preserves kind (kind changes only via convert).

Alex f6400cd736 feat: per-source RAG configuration (retrieval strategies, chunking, exposure, prescreen)
Introduces a per-source config contract that makes RAG behavior strategy-dispatched instead of a single hardcoded path. Every source gains a validated JSONB config; an empty/absent config reproduces current behavior byte-for-byte, and the whole path is gated by PER_SOURCE_RETRIEVAL_ENABLED.

Foundation: sources.config JSONB column + migration 0022_source_config; SourceConfig/ChunkingConfig/RetrievalConfig pydantic models (strict on write, lenient on read); ChunkerCreator and RetrieverCreator.register registries; config threaded through the upload routes, ingest/remote/connector workers, and reingest.

Retrieval: a Dispatcher groups sources by retriever key (all-classic collapses to today's single ClassicRAG under one shared token budget; non-classic retrievers get their own instance), removing the previous single-global-retriever collapse in stream_processor. Per-source chunks, score_threshold (honored for pgvector/mongodb, safely ignored elsewhere), and rephrase_query toggle. New PATCH /api/sources/<id>/config with team-aware (effective_write_owner) authz and a requires_reingest signal.

Chunking strategies: recursive, markdown, parent_child (selectable per source; re-ingest to apply). Search exposure: per-source prefetch vs agentic_tool for agentic/research agents. Map-reduce prescreen: optional LLM relevance pre-filter implemented as a composable post-retrieval stage that wraps any retriever.

Backend and frontend (shared Retrieval options panel + edit modal) with tests; backend suite and frontend vitest green. Excludes the wiki and GraphRAG flagships.
